The study of microbial ecology of complex natural ecosystems has dramatically changed in the last years. The analysis of food microbiota can be now performed by targeting microbial DNA or RNA directly from food. The analyses involve electrophoretic methods for the identification of microbial taxa. In addition, a methodological upgrade is approaching with high troughput sequencing techniques and it is believed to allow a more in depth analysis of the microbiota of foods without cultivation. It is of interest that the studies are directed towards the analysis of not only the diversity (“who is in that food”), but also the functionality of the microrganisms in foods (“what is it doing there”).
